Automated Preparative Gel Electrophoresis

The Pippin Prep automates preparative gel electrophoresis for the construction for next gen sequencing libraries. By setting a new standard for sample quality of size-selected DNA, effort is reduced, bioinformatics are improved, and costly sequencing runs are more fully utilized.

System Overview

The Pippin Prep is a new electrophoresis platform for preparation of size-fractionated DNA samples, using pre-cast agarose gel cassettes. The instrument features a computer-controlled power supply and an integrated optical system, which enables user-defined size fractions to be collected automatically. Product DNA is eluted into liquid buffer - no gel extraction required. The system is especially useful for preparation of next-gen sequencing libraries, yielding higher quality DNA at a fraction of the time and labor of manual protocols.

Size Selection Ranges

Several gel types are currently available. Cassettes are pre-cast and disposable. DNA is optically detected with ethidium bromide. Ethidium bromide-free gel cassettes are also available with pre-labeled DNA markers.

How the Gel Cassette Works

Gel Cassettes use an external DNA size standard run in a dedicated sample lane to determine the timing of size-selected collections. Four lanes are used for samples, and one extraction can be collected per lane according to user input size ranges. Samples lanes are physically separate and tapered to shorten run times and improve resolution.

Narrow Size Ranges for Next Gen Sequencing

For most Next Gen sequencing platforms, having a narrow range of sheared fragments improves run efficiency and facilitates assembly. With the Pippin Prep, extractions from sheared genomic samples achieve minimum distributions with CVs as low as 3.5%.

Larger Cuts

The maximum size range that can be collected from a single elution is 100 bp. The Pippin Prep has a pause feature that allows users to manually continue to collect samples at 100 bp intervals. Unlike minimum size ranges extractions and single fragment peaks, larger cuts cannot be characterized as a Gaussian distribution, but will have a plateaued profile.
